The SIG-Sauer P228 is the main sidearm of nearly all the NCIS agents who work out of the New Orleans office including Dwayne "King" Cassius Pride (Scott Bakula) and Christopher Lasalle (Lucas Black). An undercover DEA agent uses one in the middle of "Baitfish" (S1E11). Special Agent Abigail Borin (Diane Neal) of the Coast Guard Investigative Service (CGIS) was seen using one as her sidearm in "The Abyss" (S1E12).
SIG-Sauer P228R
What appears to be a SIG-Sauer P228R is used by Pride in "Watch Over Me" (S1E07). This appears to be a continuity error as he usually carries the older model.
Glock 26
Special Agent Meredity Brody (Zoe McLellan) carries a Glock 26 as her sidearm beginning in the series premiere "Musician Heal Thyself" (S1E01).
Glock 17
A university officer named Mike Barton (Hunter Burke) is seen with a Glock 17 in "The Recruits" (S1E04). FBI Special Agent Tobias Fornell (Joe Spano) uses a Glock 17 as his main sidearm in "It Happened Last Night" (S1E05) when he arrives in New Orleans to help NCIS track down a missing woman. Paul Jenks (John Livingston) uses one taken from a US Marshal near the end of "How Much Pain can you Take?". New Orleans Police Department officers use them as their main sidearm in the season.
Glock 19
In "The Recruits" (S1E04), Sebastian Lund (Rob Kerkovich) uses what appears to be a Glock 19 to show off an improvised sound suppressor. Bureau of Alcohol, Tobacco & Firearms Special Agent Sonja Percy (Shalita Grant) uses one near the end of "More Now" (S1E17).
Beretta 92SB (nickel)
What appears to be a nickel finish Beretta 92SB is seen used by Vlad Stahl (Alexander DiPersia) in a standoff in "The Recruits" (S1E04).
Beretta Compact
In "It Happened Last Night" (S1E05), what appears to be a small compact pistol is found at a crime scene in the hands of Bernard Lanier (David Burke). This appears to resemble a compact nickel Beretta 85F and it is possible that this is a replica like the EKOL Grizzly Special 99.
Beretta 92FS
A Beretta 92FS is used by a hired assassin in "Watch Over Me" (S1E07). A heist crewman uses one briefly before LaSalle disarms him near the end of "Le Carnivale De La Mort" (S1E15). Niger Delta Renegades terrorist Charles Turay fires one in "My City" (S1E23) before getting into a stovepipe jam.
Browning Hi-Power
A Browning Hi-Power was uncovered by Pride and Brody during a raid on a homeless camp in New Orleans near the end of "The List" (S1E18).
Colt M1911A1
NCIS agents secure a Colt M1911A1 recently fired during an investigation in "Love Hurts" (S1E08).
Colt Compact M1991A1
The assassin Claudine Bouchard appears to pull a Colt Compact M1991A1 pistol in "Love Hurts" (S1E08).
CZ-75
A CZ-75B is used by NDR terrorist Solomon Ekpo (Sammi Rotibi) near the end of "My City" (S1E23).
Heckler & Koch USP Compact
A Heckler & Koch USP Compact appears to be used by a smuggler near the end of "More Now" (S1E17).
IMI Jericho
A stainless IMI Jericho 941R is used by Bull Costigan (Jon Eyez) near the end of "My Brother's Keeper" (S1E16).
Revolvers
Bruni Olympic 5
What appears to be the blank-firing Bruni Olympic 5 is taken from a suspect near the end of "Musician Heal Thyself" (S1E01). It's also used by an armed civilian when an intruder breaches his home in Pride's flashback near the end of "Baitfish" (S1E11).
Colt Python
The Colt Python known as "Charmaine" (first introduced in Season 11 of NCIS) is used by Pride during an arrest, first seen near the end of "Baitfish" (S1E11).
Smith & Wesson Military & Police
A Smith & Wesson Military & Police was seen among the stolen goods of a dead robber at the start of "Chasing Ghosts" (S1E09).
Smith & Wesson Model 28
What appears to be a Smith & Wesson Model 28 is used by a gator tour guide at the start of "It Happened Last Night" (S1E05). The revolver appears to be a replica.
Smith & Wesson Model 36
What appears to be a Smith & Wesson Model 36 is used by Ross P. (Martin Bats Bradford), LaSalle's undercover informant, when he aims it at Vlad in "The Recruits" (S1E04).
Smith & Wesson Model 65
A Smith & Wesson Model 65 appears to be in the hands of murder suspect Eloise Sanchez (Molly Conarro) near the end of "You'll Do" (S1E21).
Smith & Wesson 642
A Smith & Wesson 642 is used by Sasha Broussard (Callie Thorne) when she kills an intruder at her house in "More Now" (S1E17).

Heckler & Koch MP5A2
The Heckler & Koch MP5A2 is seen in the hands of Navy SEALs in "The Recruits" (S1E04). These appear to be airsoft replicas.
Heckler & Koch MP5A3
Some Navy SEALs conducting infiltration training are armed with the Heckler & Koch MP5A3 in "The Recruits" (S1E04). These weapons closely resemble airsoft replicas. Some are used by hired assassins near the end of "How Much Pain can you Take?"
IMI Mini-Uzi

Albert Fontenot uses a Remington 870 shotgun when he confronts LaSalle and Brody before the former disarms him and uses it against him in the middle of "It Happened Last Night" (S1E05). LaSalle uses one during a NCIS raid near the middle of "Le Carnivale De La Mort" (S1E15). He later uses a black version during a raid in "More Now" (S1E17).
