The following weapons were used in Season 4 of Breaking Bad:
Handguns
Beretta 85F
Continuing the final scene of Season 3, Jesse (Aaron Paul) lowers his nickel Beretta 85F after firing at the beginning of "Box Cutter" (S4E01). In "Problem Dog" (S4E07), Jesse has flashbacks to Gale's murder in the finale of Season 3 while he is playing the FPS Rage. He imagines himself once again using the nickel-plated Beretta 85F that he used to kill Gale.

A Heckler & Koch Mark 23 is used by Mike Ehrmantraut (Jonathan Banks) again in "Bullet Points" (S4E04) to take out a pair of Ciudad Juárez cartel gunmen who ambush a refrigerated truck transporting methamphetamine.
Ruger KP89
Walter White first tries out a Ruger KP89 while talking with the illegal arms dealer Lawson (Jim Beaver) in "Thirty-Eight Snub" (S4E02).
Taurus PT99
In "Salud" (S4E10), after Mike tells him to "make [himself] useful" by getting himself a gun, Jesse Pinkman (Aaron Paul) grabs a Taurus PT99 AFS from a dead henchman. He later uses it while escaping Don Eladio's compound.
Lawson's Gun Case
In "Thirty-Eight Snub" (S4E02), the arms dealer Lawson (Jim Beaver) has a case open that contains several pistols.

A Taurus Model 85 is loaned to Jesse in "Problem Dog" (S4E07) and later drawn by Mike during the sniper attack in "Bug" (S4E09).

In "Cornered" (S4E06), the other of the two mercenaries guarding the refrigerated truck is armed with a Colt Model 933, the shorter-barreled version of the M4A1 carried by his accomplice.

SIG-Sauer SIG556
In "End Times" (S4E12), a DEA Agent is seen at the Schraders' house with a SIG-Sauer SIG556 Classic (SWAT version) sitting on a table while guarding the family. Remington 700 Bolt-action Rifle
In "Bug" (S4E09), Cartel enforcer Gaff (Maurice Compte) uses a version of the Remington 700 bolt-action rifle with Badger ordnance BDM (Badger Detachable Magazine) bottom metal, and Barrett BORS equipped scope to kill one of Gus's henchmen, and fires several more shots at Gus.
