SIG-Sauer P228
The SIG-Sauer P228 is the main sidearm of nearly all the NCIS agents in the series including Special Agents Leroy Jethro Gibbs (Mark Harmon), Anthony DiNozzo (Michael Weatherly), and Timothy McGee (Sean Murray). Mossad Officer Ziva David (Cote de Pablo) also carries a SIG-Sauer P228, first using it in "Kill Ari (Part 2)" (S3E02). New NCIS Director Jenny Shepard (Lauren Holly) uses a SIG-Sauer P228 in "Kill Ari (Part 2)" (S3E02) and in "Bait" (S3E18).
Likewise, FBI Agents Fornell (Joe Spano), Yussif (Phillip Rhys) and Maya (Michelle Krusiec) all use P228s in "Under Covers" (S03E08).
Beretta 92FS
The Beretta 92FS (used in lieu of the Beretta M9) appears as the issued sidearm of various military personnel and in the hands of various characters throughout the series. In Season 3's premiere "Kill Ari (Part 1)" (S3E01), terrorist Ari Haswari (Rudolf Martin) holds Dr. Mallard's former assistant, Gerald (Pancho Demmings) hostage with one. Gibbs keeps one in his car and pulls it out during the events of "Kill Ari (Part 2)" (S3E02). Port Security Chief Matthew Lake (Daniel Roebuck) pulls a Beretta in "Boxed In" (S3E12). Ross Logan (P.J. Byrne) is caught with a squirt gun mocked up as a Beretta in "Deception" (S3E13). In "Untouchable" (S03E20), Timothy McGee (Sean Murray) holds a red plastic replica of a Beretta while helping Abby (Pauley Perrette) re-enact a victim's supposed suicide (as a stand-in for the victim's Kahr P9). A flashback shows Gibbs holding a Beretta while contemplating suicide after the death of his family in "Hiatus, Part 1" (S3E23).
Beretta 92FS Inox
In "Under Covers" (S3E08), contract killer Marcos Siazon (Eric Steinberg) and his henchman Henry Spivey (Matthew Kaminsky) are both armed with suppressed Beretta 92FS Inox pistols. Later Ziva (Cote de Pablo) relieves Siazon of his Inox and carries it as the team rushes to Tony's rescue.
Beretta 85F
The North Korean sleeper agent Yoon Dawson (Esther Chae) holds a suppressed nickel Beretta 85F in "Light Sleeper" (S3E14).
Beretta Cougar
In "Light Sleeper" (S3E14), a .40 caliber Beretta 8040 Cougar F owned by Marine Sgt. Malcolm Porter (Tim Griffin) is identified as the murder weapon in the shooting of two military wives. While examining it in her laboratory, Abby embarks on a brief segue on a critic's description of the .40 S&W round as a "Short and Wimpy," when measured against the 10mm Autoload. The handgun appears to be the Inox variant.

Gibbs (Mark Harmon) carries a Smith & Wesson Model 37 snub nose revolver with a black finish in an ankle holster as his backup weapon. In "Mind Games" (S3E03), he uses it to threaten sadistic serial killer Kyle Boone (Christopher Shyer). In "Probie" (S3E10), he gives the revolver to McGee, whose weapon has been temporarily confiscated, to back Gibbs up as they go to question a suspect.

SRT members are also seen carrying Heckler & Koch MP5A2's during the hostage situation at the school in "Bait" (S3E18).

Bravo 51
The Bravo 51 is featured prominently in the first 2 episodes of Season 3. Gibbs says the rifle is referred as a 'Kate', supposedly used by Ari Haswari (Rudolf Martin) in the Season 2 finale "Twilight" (however, the rifle seen used appeared to be a Remington 700PSS). In "Kill Ari, Part II" (S3E02), Ari is seen handling one again while in Gibbs' basement. In Part I, it's also one of the weapons Abby Sciuto (Pauley Perrette) test-fires in her lab as well as handled by Gibbs.
Posted to IMFDB by Reboundspring: "The rifle used in this episode of NCIS -the Bravo 51, was built by Tactical Operations, Inc of Beverly Hills, California. The rifle is a real rifle, not a prop. The Caliber is .308 Winchester (7.62x51) . The barrel was threaded for a suppressor and fitted with a protective thread cap.The barreled action is mounted in a McMillan stock. In the show the rifle was at first identified as a Tango 51, a better known rifle from this company, but the characters corrected their description to the Bravo 51. The 51 in this companies identification referring to the length of the cartridge. In this case .308 NATO being 7.62 mm x 51mm. The Tango model first referred to has a lighter 18 to 20 inch barrel. Bravos mount a heavier 22-24 inch barrel for long range accuracy. I built this rifle while working as master gunsmith at Tactical Operations, inc."
