What looks to be a Beretta 92FS is seen with Tobias Fornell (Joe Spano) in "A Family Matter". It's also seen with other characters.
Beretta Px4 Storm
A Beretta Px4 Storm SD pistol is seen with Transportation Security Administration (TSA) officer Charles Samuels aka Charlie (David Blue) in "Turkey Trot".
Glock 17
A Glock 17 Gen 5 is used multiple characters in the season. FBI Deputy Director Wayne Sweeney (Erik Passoja) uses one in "A Family Matter". It is also used by Sam (Erik Heger), AKA Hans Bjustrom, in "Daddy Issues".
Glock 17 Rubber Prop
A Glock 17 rubber prop replica is used by Ezra Moretti (Billy Miller) in "Unearth" (though when the weapon next appears on the floor it is a Glock 17 Gen 5).
Glock 19
What looks like a Glock 19 is used by Vivian Kolchak (Teri Polo) in "A Family Matter".
Glock 26
A (likely) Glock 26 with a suppressor is seen in "Turkey Trot" with Charles.

What appears to be a Jennings J-25 with wood grips is used by Dale Harding (Robert Picardo) to kill himself in "Too Many Cooks".
SIG-Sauer P228
The SIG-Sauer P228 is occasionally seen used by NCIS agents in lieu of the newer SIG-Sauer P229R.
SIG-Sauer P229R
The SIG-Sauer P229R is seen with NCIS Special Agents including Supervisory Special Agent Alden Parker (Gary Cole), Special Agent Timothy McGee (Sean Murray), and Special Agent Jessica Knight (Katrina Law). The P229R is also used by Special Agent in Charge Jane Tennant (Vanessa Lachey) of the Hawaii Field Office during her time in Washington, D.C. in "A Family Matter" (on NCIS: Hawai'i, Tennant carries a Glock 19). The P229R is also used by other law enforcement officers in the season, including US Navy Masters-at-Arms.
In reality, the P229R has been the standard issue pistol of the NCIS (along with the SIG-Sauer P239) since 2011, though the NCIS pistols are both chambered in .40 S&W and feature the SIG-Sauer DAK (Double Action Kellerman) trigger system.
SIG-Sauer P365
The SIG-Sauer P365 is used by Director Leon Vance (Rocky Carroll) in "Guardian" in an apparent continuity error (as he was earlier given a SIG-Sauer P938).
SIG-Sauer P938
The SIG-Sauer P938 is given to Director Leon Vance (Rocky Carroll) by SSA Alden Parker to use while in Berlin in "Guardian".
Revolvers
Smith & Wesson Model 64
A Smith & Wesson Model 64 is used by a woman who's distraught at her husband for seeing someone else in "Bridges".
Submachine Guns
FN P90
The FN P90 is used by one of Sergei Umarov's men in "Guardian".
Heckler & Koch UMP
The Heckler & Koch UMP is seen in "Guardian" with Sergei Umarov (Ian Fisher) and his men. Leon and Parker later grab a couple.
Heckler & Koch MP7A1
A Heckler & Koch MP7A1 is used by gunmen in "A Family Matter".
Assault Rifles

The M4A1 is seen with American law enforcement/military forces.
