Smith & Wesson M&P
The Smith & Wesson M&P pistol is the standard sidearm of S.H.I.E.L.D. agents in the series. The same pistol also shows up on several occasions in the hands of other characters.
Smith & Wesson M&P Compact
Aside from the full-size variant, the Smith & Wesson M&P Compact is used by the field agents throughout the season as their preferred sidearm when the mission requires higher mobility.
Smith & Wesson Bodyguard 380
A Smith & Wesson Bodyguard 380 is carried by Ward as his backup weapon, first seen in "The Frenemy of My Enemy" (S2E18).
Beretta 92FS
Beretta 92FS pistols are seen used in the episode "Shadows" (S2E01).
Colt M1911A1
A Colt M1911A1 is used by General Glenn Talbot (Adrian Pasdar) as his own personal sidearm, first seen in "Love in the Time of Hydra" (S2E14). An M1911A1 is seen in the hands of Robert Gonzales (Edward James Olmos) in "Afterlife" (S2E16). He passes the pistol to May in the episode.
CAA Tactical RONI-SI1
A SIG-Sauer P226 mounted in a CAA Tactical RONI-SI1 is loaded up from S.H.I.E.L.D.'s Playground base near the end of "Shadows" (S2E01). S.H.I.E.L.D. technicians in the Playground use them when Coulson finds out Mack's true allegiance and also some of the in "One Door Closes".
Glock 17
The Glock 17 is seen prominently used by antagonists in the season. In flashbacks, it's used by S.H.I.E.L.D. as their main sidearm.
Glock 19
A Glock 19 with a stainless slide is used by Agent Morse in a flashback in "One Door Closes" (S2E15).
FN Five-seveN
The FN Five-seveN is used by HYDRA members as its standard sidearm. The same weapon also shows up on several occasions in the hands of S.H.I.E.L.D agents and minor characters.
FN FNP-45 Tactical
An FN FNP-45 Tactical is used by a Bahraini anti-government militiaman in "Melinda" (S2E17).
IMI Jericho 941F
An IMI Jericho 941F is used (ironically) by a Bahraini anti-government militiaman at the start of "Melinda" (S2E17).
SIG-Sauer P226
A SIG-Sauer P226 is held by a thug in Season 2's premiere "Shadows" (S2E01). A two-tone version is seen at the start of "A Hen in the Wolf House" (S2E05).
Walther PPK
The Koenig Brothers (all together played by Patton Oswalt) use Walther PPK pistols as their main sidearms. It is likely supposed to be the same Walther that Agent Koenig used in Season 1.

Ruger GP100
What appears to be a Ruger GP100 is used by a Bahraini anti-government militiaman in a flashback in "Melinda" (S2E17).

Lance uses a Heckler & Koch MP5A3 with a railed foregrip installed, in addition to a suppressor, taclight and an EOTech sight during an operation in Casablanca, Morocco in "Making Friends and Influencing New People" (S2E03).

The M4A1 is a frequent weapon seen in the series used by S.H.I.E.L.D. assaulters as their primary firearm and also by American military units.
Colt Law Enforcement Carbine
Colt Law Enforcement Carbines are seen with Scarlotti's mercenaries posing as fake S.H.I.E.L.D. agents at the start of "A Fractured House" (S2E06).
Daniel Defense M4A1
A Daniel Defense M4A1 Carbine was seen assembled by Hunter after the cabin hideout is found by Gonzales' S.H.I.E.L.D. faction in "Afterlife" (S2E16).
IWI Tavor CTAR-21
IWI Tavor CTAR-21s are used by S.H.I.E.L.D. assaulters under Gonzales' S.H.I.E.L.D. faction, first seen near the end of "One Of Us" (S2E13). These rifles are also seen in the hands of Coulson and Hunter in "Afterlife" (S2E16) while impersonating Gonzales' S.H.I.E.L.D. assaulters. This has later become the standard assault rifles for all S.H.I.E.L.D. assaulters, first seen in "Scars" after Gonzales' faction got absorbed together with Coulson's faction. Most of the pro-Jiaying Inhumans use them throughout "S.O.S., Part 1" (S2E21) and "S.O.S., Part 2" (S2E22).
FN SCAR-H
FN SCAR-Hs are seen in the hands of Gonzales' S.H.I.E.L.D. assaulters, first seen in "Love in the Time of Hydra" (S2E14).
M1 Garand
In Season 2's premiere "Shadows" (S2E01), American soldiers accompanying the "Howling Commandos" carry M1 Garands in a flashback to 1945.
Sniper Rifles
Remington Mk 13 Mod 5
The Remington Mk 13 Mod 5 is used by Antoine Triplett and Lance Hunter during a S.H.I.E.L.D. operation to take out Carl Creel in "Heavy is the Head" (S2E02).
Nemesis Arms Vanquish
In "Making Friends and Influencing People" (S2E03), May shows the Nemesis Arms Vanquish to Skye at the Playground. Skye uses the rifle to take out Donnie Gill during an operation in Casablanca, Morocco near the end of the episode, equipped with a suppressor.

An M18 smoke grenade is used to provide smoke cover in "Shadows" (S2E01).
SUV Anti-Sentry machine guns
The SUV anti-sentry guns are used in the Lexus SUV used by Hunter near the end of "Aftershocks" (S2E11).
Last Stand
In "One Door Closes" (S2E15), SHIELD agents Hartley, Morse, and Mackenzie open fire with their weapons in one last stand against HYDRA.
