Glock 19
The 5th Generation Glock 19 is seen with NCIS agents stationed at Joint Base Pearl Harbor-Hickam, including Special Agent in Charge Jane Tennant (Vanessa Lachey) and Special Agent Jesse Boone (Noah Mills). Special Agent Kai Holman (Alex Tarrant) used the Glock in the first two episodes of the season before switching to the SIG-Sauer P229 E2. Coast Guard Investigative Service Special Agent Neil Pike (Mark Gessner) uses it as his official sidearm. New Zealand Special Intelligence Service agent David Sola (Beulah Koale) uses it in "Spies, Part 1".
The Glock is also used by various other law enforcement officers throughout the season.
Heckler & Koch P2000
The Heckler & Koch P2000 is used by NCIS Special Agent Nick Torres (Wilmer Valderrama) while in Hawaii in "T'N'T" (on NCIS. Torres carries the P2000SK, the sub-compact variant of this pistol).
Heckler & Koch USP Compact
A Heckler & Koch USP Compact is used in "Recruiter". What looks like the USP Compact is used by Greg Winslow (Teddy Sears) in "T'N'T".
Kahr K9
A Kahr K9 is seen in "Rescuers".

A Kimber Ultra Raptor II is found by Boone and Tara during a house search in "Recruiter".

SIG-Sauer P226
In a continuity error in "Paniolo", what appears to be a SIG-Sauer P226 is used by Special Agent Holman. The P226 is only visible for a few frames before it changes to a SIG-Sauer P229R.
SIG-Sauer P226R
A suppressed SIG-Sauer P226R is used by a Fortress Security (FS) contractor in "T'N'T". A terrorist is also seen with it in "Ohana".
SIG-Sauer P226 Beavertail
The SIG-Sauer P226 Beavertail is used by Ransomware and Digital Extortion Task Force (RDET) Special Agent Hank Braddock (Maury Sterling) in "Breach". The pistol appears to be a rubber prop. In a continuity error, the P226 Beavertail switches to the SIG-Sauer P229R at the end of the episode.
SIG-Sauer P229 E2
The SIG-Sauer P229 E2 is used by NCIS Special Agent Kai Holman (Alex Tarrant), first seen in "Recruiter".
SIG-Sauer P229R
The SIG-Sauer P229R is used by Special Agent Kai Holman, replacing the newer P229 E2. In "Pirates", the P229R is also used by Special Agent Jesse Boone after Holman gives his sidearm to him. RDET Special Agent Hank Braddock uses the P229R at the end of "Breach" even though earlier in the episode he was seen with the SIG-Sauer P226 Beavertail. The P229R is also used by Special Agent Jessica Knight (Katrina Law) while in Hawaii in "T'N'T" (on NCIS, depending on the episode, Knight also carries the P229R, though she has also been seen carrying the SIG P225-A1 and the SIG P228).
SIG-Sauer P365
The SIG-Sauer P365 is the sidearm used by NCIS Special Agent Lucy Tara (Yasmine Al-Bustami). In "Pirates", Kaya Bredencamp (Presciliana Esparolini) also uses the P365 though her P365 has the ambidextrous manual safeties. FBI Special Agent Kate Whistler (Tori Anderson), formerly from the DIA, can be seen with a P365 (also with the manual safeties), first seen in "Breach".
Smith & Wesson 5906
What seems to be a Smith & Wesson 5906 is seen in "Pilot" with a suspected MSS agent operating in Oahu. Another is likely seen in "The Game".
Smith & Wesson M&P
A Smith & Wesson M&P is used in "Lost" by Viktor Ivanov. One was seen in "Nightwatch", seized from an assassin taken out by Lucy. A FSB Spetsnaz operator in the Philippines in a prisoner swap in "Switchback" uses the M&P.
Springfield Armory XD-S
A Springfield Armory XD-S is taken into NCIS custody in "The Tourist".
Walther PPK
A stainless Walther PPK is seen with corrupt judge Malcolm Keen (Scott Lawrence) in "The Game".
