At the "Kidnapping" (S3E06) Edgar Fischer (Martin Brambach) uses M1911A1. Thomas Wächter (Manfred Stücklschwaiger) disarms him. At the "Die Feuertaufe" (S3E04) Jorge (Dirk Martens) also can be seen armed with a M1911A1, which he gave to Stefan (uncredited). Several Corrers henchmen fires M1911A1 at the "Corrers Rache" (S3E13).
Glock 17
At the "Gehetzt" (S3E08) and "Die rollende Bombe" (S3E09) policemen uses Glock 17 pistols as their duty sidearm. Corrers henchman briefly holds Glock 17 at the "Corrers Rache" (S3E13).
Heckler & Koch P9S
At the "Gehetzt" (S3E08) Karl Krebs (Hartmut Becker) carries as his duty sidearm Heckler & Koch P9S. At the "Die rollende Bombe" (S3E09) Paul Wagner (Robinson Reichel) steals a Heckler & Koch P9S from policeman's holster. At the "Corrers Rache" (S3E13) Kommissar Helmut Rosen (Michael Schiller) fires Heckler & Koch P9S many times.
Walther PP
At the "Corrers Rache" (S3E13) Paolo Correr (Domenico Pecoraio) uses Walther PP.
Revolvers
Smith & Wesson Model 686
At the "Die Todesfalle" (S3E02) young boy named Stefan (Dominique Hardt) stole father's Smith & Wesson Model 686. Ralf Staller (Wolfgang Krewe) takes it for himself.
Unknown Revolver
Corrers henchman fires an unknown revolver at the "Corrers Rache" (S3E13). It's seen only in distace. It's maybe another Smith & Wesson Model 686, but it's only my guess.

At "Kidnapping" (S3E06) Special Forces use a Heckler & Koch MP5SD. Special Forces also use the Heckler & Koch MP5SD at "Die Feuertaufe" (S4E04)
Uzi
At "Corrers Rache" (S3E13) in the flashback to film Paolo Correr (Domenico Pecoraio) fires Uzi. At the same episode Special Forces fires Uzi as well
Sa. Vz. 61 Skorpion
At the "Corrers Rache" (S3E13) several Corrers henchmen fires Sa. Vz. 61 Skorpion SMG.

At the "Gehetzt" (S3E08) falsh policeman fires Steyr AUG A1.

At the "Die Feuertaufe" (S4E04) soldiers fires the Heckler & Koch G3-style assault rifles.

At the "Corrers Rache" (S3E13) in the flashback to film pilot Thomas Wächter fires SPSh Flare Pistol.
Tellermine 35 (Stahl)
Sectarians steel numerous Tellermine 35 (Stahl)s from Bundeswehr armory at "Die Feuertaufe" (S4E04). It's rather strange, as this WW2 weapon are out of service from many decades for late 199th, when the story toked place. This mines was used as anti-personnel, which is also completely incorrect, as it's activation weight is more than 529 lbs. Another popular myth, that appeared in this episode is the statement that mine will explode after the removing the weight (foot etc.), not pressing it. Actually, the anti-personnel mines is activated by the pressing and inevitably will explode one second later, which resulted to hit not only the man, who step on the mine, but one more, who walked right behind him. The anti-tank mines will explode immediately after pressing by the vehicles's wheel or tank-track. Even more, former soldier (!!!) Ralf Staller claims, that the minimal activation weight for the every mines is a 15 kg (33 lbs), while, actually this weight differs for each mine model.
