The SIG-Sauer P228 is the sidearm carried by NCIS Special Agents Dwayne "King" Cassius Pride (Scott Bakula) and Christopher Lasalle (Lucas Black). It's used by other characters on occasions.
SIG-Sauer P229
A SIG-Sauer P229 is used by some of the armed crewmembers in a heist near the end of "Overdrive" (S3E09).
SIG-Sauer P232
A SIG-Sauer P232SL is seen in "End of the Line" (S3E15) when it's used by Devon Mitchell to force Loretta to delete files from the computer in the autopsy room.
Beretta 84FS
A Beretta 84FS is used in "Suspicious Minds" (S3E02) by Anne Foreman (Sprague Grayden) before Elvis Bertrand (Tom Arnold) disarms her.

Glock 17
A Glock 17 is used by Coast Guard Investigative Service agent Joan Swanson (Toni Trucks) as her sidearm. Corrupt New Orleans Police Department officer Jordan Spencer (Wole Parks) uses it as his sidearm.
Glock 19
A Glock 19 appears to be used by NCIS Special Agent Gregorio during her first undercover assignment in "Pandora's Box, Part II" (S3E14). It's seen with and with no suppressor by Stone (Maury Sterling) in "Down the Rabbit Hole" (S3E23).
Glock 26
NCIS Special Agent Sonja Percy (Shalita Grant) continues to carry a Glock 26 as her sidearm. A Glock 26 also appears to be the pistol carried by FBI Special Agent Tammy Gregorio (Vanessa Ferlito) until she leaves the FBI and joins NCIS. Sebastian briefly takes it, but doesn't fire the weapon in "Follow the Money" (S3E10).
Heckler & Koch P2000SK
The Heckler & Koch P2000SK is used by Special Agent Nick Torres (Wilmer Valderrama) as his main sidearm.
IMI Uzi Pistol
An IMI Uzi Pistol is used in "Suspicious Minds" (S3E02) by James Connor. A Boko Haram terrorist uses it in "Krewe" (S3E21).
Ruger P-type Pistol
A Ruger P-type pistol is used by Max Connor in "Suspicious Minds" (S3E02) before Elvis uses it after killing him.
Smith & Wesson SW1911
A Smith & Wesson SW1911 is used by Alexander Novak (Nick Gracer) in "Escape Plan" (S3E04). A Ciudad Natal Cartel soldier uses it to shoot at Gregorio at the end of "Course Correction" (S3E05).
Walther PPK
A stainless Walther PPK is seen in "One Good Man" (S3E06) when it's seized by Gregorio.

Heckler & Koch MP5Ks are used by armed kidnappers in "Man on Fire" (S3E03). Some BH terrorists use them in "Krewe" (S3E21). Mercenaries use them in "Poetic Justice" (S3E24).

A Heckler & Koch MP5K-PDW is used by Damon Yang (Lawrence Kao) in "Return of the King" (S3E13). Assassins are seen using them in "Pandora's Box, Part II" (S3E14).

IMI Uzis are used by Alexander Novak and his team in "Escape Plan" (S3E04).

The Colt M16A2 is seen in Fort MacArthur in "The Last Stand" (S3E16). At least one US Navy Masters-at-arms sailor uses it in a roadblock in "Quid Pro Quo" (S3E19).
Colt M4A1 Carbine
The M4A1 Carbine is used throughout Season 3 with American military and law enforcement personnel.

A FN SCAR-L is used by a mercenary in "Poetic Justice" (S3E24).
Heckler & Koch G36C
The Heckler & Koch G36C is used by Ciudad Natal Cartel soldiers near the end of "Course Correction" (S3E05).

In Season 3's premiere "Aftershocks" (S3E01), Alexander Costas uses a suppressed Remington 700 mounted on an Accuracy International Chassis System.
Remington M24
The Remington M24 is used by Louisiana State Police SWAT snipers in "The Last Stand" (S3E16).
Daniel Defense M4 V5
In Season 3's premiere "Aftershocks" (S3E01), Gregario uses a Daniel Defense M4 V5 rifle while attempting to find the sniper. She later uses it as her main weapon when the NCIS team needs a sharpshooter.

Browning M2HB
The Browning M2HB is seen on static tracked vehicles on display at the entrance to Fort MacArthur in "The Last Stand" (S3E16).
M61 Vulcan
The M61 Vulcan is seen with F/A-18 fighter jets flying in "One Good Man" (S3E06) and in "Quid Pro Quo" (S3E19).

The M240 GPMG is seen on a USCG boat in "Swift, Silent, Deadly" (S3E17).
