An assassin appears to be armed with the Glock 17 in "'Til Death" (S2E08). In "Booked Solid" (S2E15), Hersh (Boris McGiver) appears to threaten Reese with a Glock pistol. This appears to be a continuity error as he was holding a Smith & Wesson M&P9 earlier.

When being tailed by some mobsters, John is seen driving his car with a Mossberg 500 Cruiser fitted with a Surefire weaponlight in the passenger seat in "Triggerman" (S2E04). He never uses it in the episode. This shotgun is likely the one seen in Season 1 as well as the film Killing Them Softly.
